Question:
If a person had recited Kafiroon and then Nasr in the first two rak’ahs of Witr, then how is it to recite surah Ikhlaas in the 3rd rak’ah? Did the fuqahaa ruled this as makrooh or did they make Witr an exception?
Answer: حامدا ومصليا ومسلما
If a person recites a surah in the first rak’ah, then in the second rak’ah he skips one surah and recites the one that comes after, if the middle surah is short then reciting in this manner is makrooh.
However this ruling is specific to Fardh salaah. It is not makrooh to recite in the said manner in nawaafil salah (optional prayers).
It is mentioned in “Durr Mukhtaar”:
ويكره الفصل بسورة قصيرة وأن يقرأ منكوسا إلا إذا ختم فيقرأ من البقرة. وفي القنية قرأ في الأولى الكافرون وفي الثانية – ألم تر – أو – تبت – ثم ذكر يتم وقيل يقطع ويبدأ، ولا يكره في النفل شيء من ذلك،
Allamah Shami explains:
(قوله ولا يكره في النفل شيء من ذلك) عزاه في الفتح إلى الخلاصة، ثم قال: وعندي في هذه الكلية نظر؛ «فإنه – صلى الله عليه وسلم – نهى بلالا – رضي الله عنه – عن الانتقال من سورة إلى سورة وقال له: إذا ابتدأت سورة فأتمها على نحوها حين سمعه يتنقل من سورة إلى سورة في التهجد» . اهـ.
واعترض ح أيضا بأنهم نصوا بأن القراءة على الترتيب من واجبات القراءة؛ فلو عكسه خارج الصلاة يكره فكيف لا يكره في النفل؟ تأمل وأجاب ط بأن النفل لاتساع بابه نزلت كل ركعة منه فعلا مستقلا فيكون كما لو قرأ إنسان سورة ثم سكت ثم قرأ ما فوقها، فلا كراهة فيه

Witr salah has the same ruling of Nafl salah concerning the laws of Qiraat (recitation).
فان الوتر من حيث القراءة ملحق بالنوافل (كبيري 355)
Therefore if someone recited surah Kaafiroon and Nasr in the first two rak’ahs of Witr then to recite surah Ikhlaas in the third rak’ah is not makrooh.
